I have a question is that new pension scheme apply on Tier 2 Holder as well??

Are you referring to the 'workplace pensions'? Yes, it likely applies to all employees but I am sure on some you can opt out.

Not really an immigration question, suggest ask your employer.

Just to clarify, as the workplace pension scheme is a requirement for employers. Whether this affects how the T2 migrant's salary is perceived by UKVI at the time of ILR or a sponsor visit.

Is it better to opt out of this?

the UKVI looks at gross salary and not net salary.
Pensions, taxes are taken out of gross salary and the money u get in account is net salary.
