Variation of Leave? What does it mean?

Hello everyone,
I'm applying to stay with my wife (British citizen) but I'm currently studying. As a government funded student, I'm having this issue regarding section 39A of UK immigration rules. It reads:

An application for a variation of leave to enter or remain made by a student who is sponsored by a government or international sponsorship agency may be refused if the sponsor has not given written consent to the proposed variation.

Now the issue is, my chances of getting the sponsor's written consent are next to zero. Does this imply that my application may be refused or I'm reading too much in to this. someone let me know.
