Tier 2 renewal for employee - salary insufficient

Hello

One of our employees has just had their Tier 2 leave to remain extension rejected as the salary is insufficient (salary not sufficient for occupation code based on 39 hours per week, we work 40 hours per week).
Can we simply give the employee a pay rise and allocate another CoS for them to make another application?
They still have 6 more weeks on their current visa so they can still work.
Does anyone know if they have to pay twice for the NHS surcharge etc or will they get a refund from the original application?

Yes to first part.
Previous IHS will be refunded. New IHS to be paid with new application
