Tax question

I've recently contacted HMRC to inform them of an honest mistake about unreported taxes the first year I moved here (I paid income tax to my home country instead of to the UK due to a misunderstanding about who had dibs on my income tax that year). It was an honest mistake and when discovered I wanted to come clean to HMRC and pay any back taxes and penalties owed.

My question is, I'm applying for ILR next week. Will this lead to a rejection of my ILR application?

If so, I don't see much point in spending the money to apply for ILR only to get a denial. Better to just settle up with HMRC and then, sadly, leave the country.

Any thoughts?

If you were non domiciled and non resident for the period you earned then shouldnt be an issue. But consult a good income tax advisor for to be sure.
