It could very much hurt to try. Having a visa refusal in the VIS system will come up - and not in a positive way - every time OP applies for a Schengen visa in the future.

What I envisaged is highlighting the fact of visa validity for less than 3 months to the embassy workers and seeing if they have anything to say about it; despite mentioned validity, there were a few success stories in Schengen area countries with students, for example, who had just a few months left on their visa just before summer, received a positive response. OP could raise this and see if they have any objections on the spot.
