Will this cause any problem when she comes to applying for Further Leave to Remain in 2 years? Will the Home Office want to know why the wife did not taken the husband's last name / will they question whether our marriage is legitimate?
I didn't think this would be a problem, but if anyone can recommend what is the best option I would appreciate it. If it will make her FLR application process easier in 2 years, my wife doesn't mind changing her name.
Thanks in advance.
My wife did same thing.
HO don't have interest/rights to ask such questions about choice of name; your rights to private life are protected.
However you need to be aware of the HMPO policy on names (or rather on identity & ID documents) & act accordingly.

Also UKVI/Home Office expect to be informed within 3 months in case of any official name change (or other significant changes);
eg if your wife does decide to settle on using married name.
This means they would expect you to update any BRP ID card.

In light of the need to:
a) advise changes/update BRP
&
b) due to the HMPO names policy
- I think you will see some care is needed in choice of name & also note that 'timing is everything'.
