Hello,

I am self employed and can apply naturalization at end of April, 2013.

With regards to tax document, do I need to do self-assessment for 2012-2013 first before I can apply naturalization?

Ask your accountant about the due date of your return as per HMRC guidelines. If this date falls after your ideal citizenship application submission date, ask your accountant to issue a letter to you stating that your accounts are up-to-date.
