Can I leave the UK while my application is still in process? I want to leave the country for a while and come back when the approval letter has arrived. Is there any problems with this?
I know a few people say that ILR will become invalid as soon as an application is approved. Would I still be able to come back to UK using ILR?

That's not true. That will only happen when you receive the naturalization certificate.
