Can a CEO of a Ltd company can be a referee?

I'm thinking to use my CEO as a professional referee, as he did refereeing in my son's passport application last year and we had no issues.

Can I use him again in my AN application?

Sure you can, my own CEO was my professional referee during my Naturalisation, got approved with no issues.
