Aquisition Sponsorship license number

Hello all,
I have recently started my ILR application and I'm wondering if you can help me with below questions?
My Tier2 sponsor (Company A) was aquired by Company B last summer. Company A informed Home Office and Company B said everything is going fine but Home Office has been slow due to current situation. Now I have been given both company's sponsorship license number (I can still see Company A on the gov website as a Tier 2 Sponsor) and my questions are:
1. which sponsorship licence number should I use for my ILR form? I guess B?
2. last time when I checked in with my HR (in early Dec), they said everything was going fine but didn't confirm everything has been done with Home Office - they only said HO were slow and dealing with a lot of backlog. In this case, how can I check if I am good to proceed with my application? Should I include a cover letter and explain the situation?
