Does Home office confirm that they got your application?

Might be a silly question. I know that few years ago I would send my documents by post and wouldn't hear anything from Home office until their decision.
However, about 1.5 year ago my friend has applied for ILR and she kept receiving update status emails every month (emails basically saying that her case is under consideration still).
I have submitted my biometrics and documents last Fri at UKVCAS center. They told me to wait till Home office gets in touch with me.
Am I being naive waiting for some sort of confirmation from HO?

Not everyone gets those generic automated system pushed emails. They are system auto pushed and sometimes not pushed at all.

Will I be able just to upload an additional document?

Just write/type a covering letter on msword file and then upload it along with other documents

I just wanted to add an update about this topic- language test not mentioned on the application form for Set (M), in case it will help someone.
As soon as I realized that there's an issue with the application form, I got in touch with my local MP. He got in touch with Hone Office. Today he got a reply from them. They said "thanks for bringing it to their attention and that team was asked to update it". ( I can't believe that no-one has got in touch about this before). They have also confirmed that my language test was validated and accepted (I have chosen different test center as only 2 options were available, but provided correct reference number and note in my cover letter).
