You can try to convince the airline that the piece of paper you hold proves you are British. I suspect they won't be impressed.
For the airline, ILR is like a visa and looks much more formal than the naturalisation certificate.
Have you got a photocopy of your passport? You can try and call the immigration office in the airport you suppose to land in and ask them for confirmation of your status and then ask the airline to call them to verify that.
