Her name wont be changed on the naturalisation certificate. Not sure why you believe it will be. The naturalisation cert is like a birth certificate, it can't be changed. I would advise you wait for a few weeks until you have the actual document in your hands before you apply. You will need to submit a copy of it before the biometrics appointment - you can't submit the copy of the one you lost.
