How does Brexit affect the process of naturalisation for Non-EU Residents

I am a British Citizen, as of 2 years ago. However, my 2 younger brothers are yet to be naturalised. They are 19 and 20 years old. We are from the Philippines. We have been in the country since 2005 and they've never left the country since then. They have a status of an indefinite leave to remain.

Does Brexit affect them in any way?

No., Brexit and leaving the EU has nothing to do with citizenship under domestic UK citizenship laws.
