You can always add a short note in the cover letter for your peace of mind and upload with other documents before biometrics.

It can take up to 6 months or more after submission to get a decision letter. Majority get a decision in 3-4 months though. Your understanding is correct. British passport is only a travel document. The proof you are British is the Naturalisation Certificate in your case. Main applicant does not need any cohabitation documents. Only the dependent needs it. Best to keep it organised, ideally in 1 PDF file in date order etc as long the file size is less than 6MB.
