To apply for a cos, the employer simply puts the details in on the SMS system and assigns and issues the cos to you. The whole visa application is checked that it meets all the requirements. It can take up to 6 months, sometimes longer. Processing starts after biometrics usually.

Her clock for ILR also resets to zero and she would start a new 5 year period for ilr. She would lose the time already spent in the UK. For ilr based on tier 2, you can apply no sooner than within 28 days before the 5th anniversary of the initial visa issue date of your tier 2. The latest you can apply is the expiry date of your visa.

The father is British by descent and can not pass on British Citizenship automatically to daughter born in Russia. That is my understanding.
The op has not stated they are born abroad and therefore British by descent. Unless they clarify, it is unwise to guess.

1. You can apply at the same time.on the respective forms. Add a cover letter with dependents applications. If your ilr fails, their application will also fail.

2. You have pay 3 years IHS for each PBS dependent applicant.

Why didn't you book to enroll your biomterics?

When biomterics aren't done within the timeframe, an application becomes invalid, like it never was submitted.

Nothing you need to do. If he is over 18 when approved, you will have to pay the £80 ceremony fee. Ukvi will advise you in writing. He will have to attend a ceremony, take the oath and get his cert.
