I was wandering if anyone knows how the HO checks the amount of my absence from UK if as a EU national I don't need visa so I travel using my EU ID card or passport?

HO gives you benefit of doubt and you are expected to submit your passport.
Have in mind if it is ever proven that you were not telling the your citizenship could be revoked.
I am sometimes wrong.

I believe that each time you fly out the airline provides the information you provide to them to the HO/UKBA. I believe the same happens if you leave via a sea port. Upon return the same happens plus they may also scan your ID card or passport, so I would make sure you declare all absences as accurately as possible, as if you don't you may be in trouble :)
