Visa officers often tiresomely decline on the basis of a not genuine marriage, which they are not supposed to unless they have good reason to suspect so, such as applicant only married recently before applying for visa or has a poor immigration history. Your wife could try asking for a reconsideration and sending in relationship proofs such as proof of cohabitation, photos, letters, emails, Skype and Facebook transcripts, testimony from friends and family, etc. Appealing takes ages, but would have to be the next stage if a reconsideration doesn't work. They should've offered you both the chance of submitting further evidence and the chance of a marriage interview before turning down your wife. By the way, if you have children together, that's undeniable proof that you have a genuine marriage.
