Tier 2 Code of Practice minimum salary

Dear All,
I am currently under tier 2 general at the end of second year and planning to extend my visa. My gross salary is just a few hundred pounds more than the experienced position minimum salary. The issue is that I joined our company's pension scheme and have the salary sacrifice (pay pension from my gross income). I have also joined the childcare voucher which is also taken from my gross income. My worry is that does these take into account when Home Office measure my salary against the minimum salary in the Codes of Practice?
