I currently hold ILR as an unmarried partner. Me and my fiance both live in the UK, but we will be getting married in the US in May 2009. I am applying for naturalisation in January 2009. I just need to know if I will be ok for getting back in the UK after my marriage if the HO haven't decided my application by then?

You should be able to enter the UK as a Returning resident.

Are you just going to the US to marry, or are you planning on being there for an extended period of time?

I wouldn't think that you'd have any problems re-entering on your ILR.
