You should not have come on a visitor visa if your intention was to settle. An EEA Family Permit would have been better.
That being said, under European law you have the right of residence even without any visa. So if you have applied for a Residence Card (and you satisfy the requirements), you are legal in the UK. There is no need to leave the country. In fact, getting back in may be a bit tricky until you get the Residence Card.
