Tier 2 Visa Extension Mistake on Online Form

Hi! Can anyone please help me as I do not know what to do with my Tier 2 Visa Extension.

I have recently submitted an application on 23/11/2018 for my visa extension and paid for it. However, when I was about to go to the Post Office to submit my documents and Biometrics, I found out that I have made a mistake in using my old COS as I did not know I need to have a new one for an extension application. So I postponed sending my documents and biometrics to the HO.

I was already given a new COS by my employer. My questions are:

1. Should I make a new application or can I just make the necessary changes (new COS' reference number) in the printed online application form and attach a cover letter explaining the changes?

2. If I should make a fresh application, since I have a deadline of 15 working days before my previously submitted application is rejected as invalid in my case it will be on 14/12/18, can I create a new application now and just wait for my first application to be rejected as invalid or I should cancel the first application before making a new one? Will I get a full refund for the visa fee and IHS?

3. If I can just make the changes on the printed online application form, and pay for a new IHS because the work start date indicated in my new COS is different from the Work start date and end date I supplied in paying the IHS, will I get a refund on the 1st IHS I have paid with wrong start and end dates?

No problem if you have mistake in filling in form. I did the same mistake on couple of places for ILR tier 1 PBS dependent route and got visa same day. Here is what I did once I printed the form and realized that I commit mistakes.

1. I emailed home office at Public.Enquiries@homeoffice.gov.uk explaining the error with case reference number.
2. Home office replied my email in 2 days saying we have informed case worker about your errors.

3. Case worker emailed me in the morning on biometric appointment to send all the supporting docs about your mistake.

4. I mentioned all errors in the cover letter, printed online from, correct errors with pen and signed under the corrections.

5. Using new service I uploaded all documents on Sopra website.

ILR issued in 2 hours after biometrics as I used super premium service.
