If someone gets three points and fine for driving through the red light then would he be able to apply for nationality? Points came on ILR but before the nationality application. Person did not challenge the red light offence and these 3 points and fine was not issued by the court.

Is this the only offence ? It shouldn’t affect your application and you can apply whenever you’re ILR + 1 yr. however, you will need to declare the fine and point in your application.
3 points and fine for a single/one time offence alone should not affect your citizenship application. It becomes an issue if it is repeated and then seen as a pattern of behaviour which could make a repeat offender fail the good character check.
