If you have been living apart, it will be useful for her to provide additional evidence that she meets paragraphs 319C(d) and (e) of the immigration rules:
(d) The marriage ... must be genuine and subsisting at the time the application is made.
(e) The applicant and the Relevant Points Based System Migrant ... must intend to live with the other as their spouse or civil partner, unmarried or same-sex partner throughout the applicants stay in the UK.
There is no requirement for specific documents to demonstrate this. It is open to any kind of evidence.
It is reasonable to need to see evidence that a couple who is living apart is still a couple, but I agree it is confusing that nothing is mentioned about it on the document checklist.
