After effects of entry to UK after 3 months

Hi,
I have entered to UK after my visa effective date i.e after 90 days.
Now what happens during extension stage i.e 3 years or during ILR.
Shall I have to make some necessary arrangements or need to extend further.

Will both be affected ? or is it impossible to get ILR in this case?
