I will be extending my HSMP visa under Tier 1 soon.

I checked my points in the online points calculator and found my masters degree is not listed in it.

Alternaively I got my bachelors degree listed in the points calculator of UKBA site. (http://www.ukba.homeoffice.gov.uk/pointscalculator)

I used my masters degree to get the initial hsmp visa. Is it valid to use my bachelors degree for my HSMP exension application.

You can use your Bachelors Degree if you want BUT in your case you do not need to do that. See the following from page 16 & 17 of the guidance note:
77. There may be a very small number of applicants who are currently in the United Kingdom under Tier 1 (General) or the Highly Skilled Migrant Programme and whose qualification has previously been assessed to be of a higher level than shown by the Tier 1 (General) points based calculator. These applicants may claim the higher points score, in line with the previous assessment, provided they are using the same qualification as used in their initial application. Appendix A paragraph 7 of the Immigration Rules gives more details.

Documents required – all applications
86. An applicant who has previously been given permission to stay in the United Kingdom under Tier 1 (General) or the Highly Skilled Migrant Programme, and previously scored points for the same qualification for which he/she wishes to claim points in his/her current application, does not need to send evidence of his/her qualification again.

If you are so worried, provide both. I am sure that they will consider your Masters as it was used for original approval. If you use only Bachelors, it might slightly increase the timelines as they may decide for verification etc. You can explain the position in the cover letter.

You are right mate.

I've my NARIC comparability for my Masters which I kept during my initial appliation.

I will support my case in the covering letter as you said and will provide them my bachelors degree certificate and transcript for an alternative consideration if they can't give me points for my Masters.

I hope I should be alright!

Yes. I guess that covers all the bases. You need to stress in your cover letter that you claimed (and were awarded) points for your Masters Degree at the time of initial grant of leave under HSMP.
