Changing from EEA Permit

Hi all,
I am South African and have been living an working with my wife in the UK with my Slovakian wife on an EEA Family permit since may this year. She initially started off working under the WRS scheme but has since stopped working. Because of my employment I am able to support us both comfortably without recourse to public funds. She stopped working before I could get my 1 year residence stamp. Am I correct in thinking that we have to apply for our papers with EEA1 & EEA2 now? Is there anything spesific that I need to know and proove?
