The UKBA in India state says you should apply at one of the VACs in India (without being specific to the residence location of the applicant).
The VFS site says you should normally apply at the VFS visa application centre in or closest to, the state in which you are documented as being resident.

There is nothing in either of these statements that says it is a mandatory requirement, or that it is not permitted to apply at a VFS in another region. Should normally suggests that other locations are permissible in some situations. Ask on what basis they refused to accept the application? Where is this rule written and when can it be disregarded?

If he is resident in Hyderabad, then VFS will not accept his application at any other centre (as he has already experienced).

Visa application centres

For the purpose of completing the online form, choose Kolkata - the BDHC nearest to Hyderabad. If in doubt on how to proceed, call VFS helpline and double-check.
