I would just like to know whether it is ok for my wife to claim Child Tax Credits.

At the moment she is only claiming Child Benefit.

And if yes, is it best to claim it after my application decision has been made or is it safe to claim now? we have a spouse visa application pending..

That should not cause an issue as it is available to Settled people in the UK to apply for these benefits.

As long as your wife meets the financial requirements set out for your VISA excluding these benefits in the calculation you should be fine.
Feb 2012 - Spouse Visa - New Delhi
Mar 2012 - Documents collected - VISA Granted
March 2014 - ILR Granted
Apr 2015 - Applied for Naturalisation
Nov 2015 - Naturalised

Just remember that this benefit can NOT be counted towards the £18600 limit for new applicants wanting to come to this country
