Retention of right of residence after divorce

HI everyone, I have been maried with my partner for 5 years and initiated divorce on april 2012. Divorce was finalised in march 2013 and i intend to apply for a permanent resident next month and i have all the supporting documents.
The thing is, I have a daughter who was born on december 2011 before i initiated divorce and he is not the father as he didnt want any children. The fathers name section on the birth cert is left blank but the biological father to my daughter holds a british passport.
I dont intend to include her in my application for a retention of right as i want to add fathers name and apply for british passport straight away. My question is,
will HO ask why the baby was born whilst we were still married but to a different father?
Will they doubt my marriage cos of my daughter?
Will applying a passport for her caused any problems?
