Now, what chances do I have to get my student visa? I'm applying as an overstayer because my passport was being renewed.
I'm a bit confused with the 28 days and the 90 days. According to the link sheraz7 posted, there is no 90-day period to apply within. Then, why did the university mentioned I had 90 days to apply.
Thank you Deviser. I'll look for a good immigration solicitor then, for the letter - and ask my advisor for another letter. Then, there's nothing else I can do, it'll depend on them. Actually, (I think) your matter is become completely discretionary and depends upon to the sympathetic decision of the case office.
So my recommendation is, write a good cover letter and provide full details whatever happened and make application by post. It will be a plus if you get that cover letter printed on some good immigration lawyer’s letterhead. You can also try to get some letter from your University's International Student Advisor who knows about your case.

I have booked an appointment in Glasgow PEO in two week's time. What do you think is the best thing to do, apply in person or via post? I know that if they refuse my application this time I will have no right of appeal. Any advice will be appreciated. I don't know what to do. Thanks a lot.

You could have applied without submitting passport and explaining that your passport is being renewed.
