Irish living in UK marrying a US citizen

I am an Irish citizen working and living in the UK since 2004.

Recently, I got married abroad to an American national.
After the marriage we came to the UK.
My American wife entered as a general visitor (6 months Visa).

Now we would like to know what are our options if we want to continue staying together in the UK.

Note: We have not declared/registered our marriage in the UK yet.

You don't need to declare the marriage in the UK if it was held legally abroad.

Don't we have to apply for the EEA Family Permit while she is not in the UK.

She came here as a general visitor would it be held against us?
as the General visitor visa terms state that the visa holder cannot get married or give notice/registration of marriage while in the UK on the mentioned visa.

Yes it was legal and I also have a marriage certificate.

I was born in Republic of Ireland making me an Irish/EU national living in the UK.
