Not enough information. What is your status and where are you and your wife resident?

Then I suggest you reapply using her passport this time. Someone on this board had a similar problem, expect their spouse was Polish with a Polish ID card. The French embassy rejected that too.
In a few years time we'll look back on immigration control like we look back on American prohibition in the thirties - futile and counter-productive.

No wonder: on its Internet site the French Embassy in London asks for the EU national's passport, which might or might not not be acceptable, but it seems in this case best to comply and only then to protest.

Your EU citizen spouse does NOT need to have or submit a passport. And ID card issued by a member state is sufficient.

Did you submit the application by post, or in person?

The fact that they don't have to submit a passport is immaterial. As we all know, the Western European embassies make up the rules as they go along and if the French embassy wants to see the EU spouses passport and not their identity card, there's not a lot you can do about it. You can complain, threaten, etc but at the end of the day it might just be easier to submit the passport.
