Can we apply for a Family Permit when waiting for non-EU PR?

Hi,

I'm an EU national married to a non-EU person. We've been in the UK enough so that she's now able to apply for her Permanent Residency.

I read that sometimes that process can take a long time and another person was asking about to the Home Office how they could travel whilst waiting for the application to be dealt with and got a reply about 3y ago:

We do not prevent travel. Applicants are not obliged to withdraw their applications in order to have
their passport returned; they merely have to request its return. The application would still remain
open and ongoing; this would not be a breach of Human Rights. To return to the UK applicants
would be subject to checks at the Border and we advise them to apply for a family permit.

I've now been reading about the Family Permit application on their site:

And on the last point they mention:

4. Apply
You must apply online for an EEA family permit.

You must be outside the UK to apply.

So, I was wondering... anyone knows how we can apply for another document (family permit or its equivalent if something has changed in the last few years) that will allow her to exit and enter the UK without problems if we both are still inside the UK and her current Visa will expire soon?
