If the accounting period is complete, the CT600 can be done the day after if really required - it's just up to the accountant to get a move on. You can apply under category F or G - i.e. last one year or last 2 years.
Basically as a rule the salary slips and dividend voucher you submit must match the period for which you have provided CT600. You dont have to provide one for 2016 if you have old payslip and dividend voucher.
They were correct to refuse as you should have provided payslips for 2013-2014 & 2014-2015
