Will I Be Refused?-EEA Family Permit

I am from the US and my fiancé is from Romania, currently studying for the past 3 years in the UK. We have been together since July of 2015 and were engaged in April of 2016. We are planning on getting married this June in Romania, and as he is studying in the UK I hope to apply for an EEA Family Permit after we have married.

**I had been staying in the UK for some time and when I re-entered from Romania last week, they put me under questioning and gave me a stamp with a hand written number/ 6 months telling me to leave the UK within 2 weeks. Does this effect my application at all?**

If anyone could provide me with more information on what this entails
-what my fiancé needs to do in the UK before I apply
-what I need to do prior to applying
-what documents are needed
-what supporting information should be included in the application
-will they think it is suspicious that I have applied right after being married especially with the issue with my passport?
-ANYTHING IMPORTANT I SHOULD BE AWARE OF

or wether it is likely I will be refused, that would be appreciated. Thanks.

Yes he does. I am concerned as I have seen so many posts of refusals based on Marriage of Convenience etc..
