is the UKVI aware that company A owns company B. Let your AO or a level officer inform the UKVI and they will be advised if company B needs to get a separate sponsorship licence.
By the way did company A just acquire company B? if this is the case, then company A needs to inform UKVI. But if company A has always owned company B before they before Tier 2 sponsor, I would imagine that the two companies would have been assessed when sponsorship licence was requested the first time.
Again the best thing to ask your level 1 officer to contact UKVI.
