Denied EEA family permit as they say not practising EU right

I'm an irish/british citizen working and living in Ireland for over a year now, just had my Filipina wife accepted for D visa and a holder of GNIB Stamp 4 and now staying in Ireland for a month. What is the option for her to be able to move to UK thru Family Permit?

Please note that she applied for EEA Family permit year 2013 during that time that I was also living and working in Ireland but it was denied saying I am not practising my EU rights as I am citizen of both UK and Ireland.
