Applied for EEA2/UKRC but no contact for 6 weeks

My wife applied for the UKRC (EEA2) I am British and she is Brazilian. We have a valid UK EEA FP and currently in the UK.

Application sent: 11th Aug 2017
Application received: 14th Aug 2017 (royal mail tracking info)
No conformation letter
No payment taken
No Biometric letter

today (25th Sep 2017) 6 weeks later and still no contact.

2 weeks ago, we rang the number that deals with EEA applications and she said that something can only be done after 6 weeks. We rang today and they made a process form and we gave them my wife's name, her nationality, her DOB and the tracking number we used with royal mail. They told us we will hear something within 5 working days. 1 hour after the call a private number called me following up from our call. She said that the payment can now take 12 weeks to be processed. I told her that we need our passports back urgently and she said just fill in the form to get your docs back which will take 10 working days. We have flights booked for November 8th to go back to Brazil and we need our COA and documents back by then. Feeling stupid trusting the HO.

Advice from anyone would be really appreciated, Thank you!

We received our CoA about 2 months after the application and the Residence card in about 4 months. You should wait a couple of weeks more. Anyway the non EEA citizen should not leave the UK only with the CoA because he/she can be refused to re-entry.
