Can only one of two PR applications as EEA national be delayed?

A bit of a long shot but worth a try.

My partner and I have both submitted separate PR applications as EEA nationals on 22/06/2017 using the European Passport Return Service . We have a very similar study/working history in the country, have attended the same school, have same nationality and have been in the UK for the same period of time - our cases are almost identical.

However, I received my PR card on 15/09/2017 while the visa portal says his application is still awaiting a decision.

Has anyone experienced this? Should we be worried or can some delays happen?

On the face of it you should not worry. Applications are individual and they are likely with different case workers, in different work streams, etc. And nobody here would know the internal machinations of UKVI.
