Settlement visa mix-up

Good Afternoon,

I have a confusing situation regarding my wife's settlement visa for the UK. We applied for a spousal settlement visa but accidentally chose "marriage" instead of "wife" in the visa sub type. The visa has now been granted and we have only just realised our mistake based on the fact that its only good for 6 months, any is type "marriage/cp standard"
Now the confusing part to me is that we supplied our marriage certificate with the application and at no point during the bio-metrics interview or application review was this flagged up. Also she was sent an email requesting her to pay the 2.5 year healthcare surcharge, which she did. I am right in thinking that the health surcharge shouldn't even be charged on a Marriage settlement visa?
We really don't know how we should go about rectifying this situation, and are not even sure she would be allowed entry if the border agent notices that we are already married.
Any guidance would be greatly appreciated.
