Irish Spouse Visa

I'm an Irish citizen living in the UK and my wife is a Filipine citizen with a permanent UK residence visa. For the last 10 years we have never had any issue travelling to and from Ireland but this Christmas on arriving at Dublin airport, were asked why we hadn't applied for a spouse visa . When we left again, the airline almost refused to allow us on as she hadn't had her passport stamped at check in. Has something changed recently and what is the spouse visa we were asked about?
