Accounting for missing months (my arriving late)

My wife posed the following question. Can you help please:

I need an answer to the question that worries me; I entered England several months later on my wife's visa, in the future I will miss these months for permanent residency. What will I need to do in the future
1. I will need to ask for a "third wife visa"? or
2. Will it be possible to pay somehow only for the missing months, and then apply to the "permanent resident?"
