Passport lost after year of date applied for visa

Hi all,

I applied for 6 months visa extension in the UK for private medical treatment since April 2017, I had to travel back urgently last month so I sent letter asking for reason for delay and I've sent prove for the reason to travel urgently and that I need my passport with my visa I've applied for as I haven't finished my treatments yet.

This week I got email saying that they can't locate my passport.

Is there chance to get the visa if they couldn't find my passport then I can travel by document from my embassy? As the reason for not giving my visa was definitely losing my passport and this their mistake.
