1 week left for family visa; lost passport

We've applied for my wife's family visa renewal and my permanent resident in the same envelope. However, as stupid as it might sound, forgot to add my passport. Contacted home office, they advised us to send passport in another envelope, with notes and reference numbers, which application it belongs to. Passport was received my home office on the next day. However, 2 days ago we got all documents, except my passport back. With a note inside that my permanent resident was rejecting due missing passport. Nothing regarding my wifes visa.
We can't re-apply, cause of missing passport.
Called Home Office, they advised us to write a letter to Home Office in Liverpool and explain the situation. But that will take ages. And my wife got just a one week left on her visa. Any suggestion what is best thing to do next? Does she has to leave country after one week? :| Thanks a lot
