Sorry, terrified of ILR Shortfall...need clarification

About to do my wife's FLR(M). I was searching posts and came across advice like "you should apply as close to your visa expiry date to avoid ILR shortfall". Yikes! Based on the timelines I'm putting below, can I apply on the 30th Nov or do I need to wait until after 3rd Dec?

Visa Granted = 31/3/16
Entered UK= 28/4/16
Left UK = 13/5/16
Re entered UK = 17/6/16 (she needed to go back and wait for our son's UK passport to be granted)
Visa Expires = 31/12/18

30th Nov will be after 30 months since she FIRST entered the country, but then she had to go back for just over a month before returning. Plus 30th is more than 28 days before expiry.

Please help as my head is spinning!

3rd December is fine. Apply then.
