salary not matching with WP stated

Hi
i am a WP holder, who came to the uk 3 years ago. i suffered a serious road accident in 2006 and stopped working for 14 months. however i was still getting paid but the amount was much less than what stated on my WP.
i have now started working again but then because of my own fitness i have not been able to work for the hours my employer would have liked me to. so i am still getting paid less than what my WP suggests.
now, will it affect my application for ILR when the time comes?
