I am applyn for hsmp to tier 1 extn. All my doc - bank statement, passport , degree have my full name ( e.g John(myname) Smith Williams(Surname)). But my payslip alone has John Smith due to space constraint, but I have got a reference letter from the employer that John Smith addressed in payslip is the same person as John Smith Williams. Will this be OK? or do i need to run to High commision in London for an affidavit. Please help.

That seems perfectly alright to me. I think it doesn't matter if you have ur short name displayed on payslips. Case worker would be most interested in corroborating the amount on payslips with bank statements. But, to be on the safer side, declare this on cover letter and also post confirmation from employer.
I think you will be fine with this. I'd this issue between my name on passport and degree certificate, and infact i did not produce any letter, caseworker didn't bother to pay attention to it.
