Apr-12 onwards all the way to Feb 13, you will be fine no matter if your salary shows under or over payment as it would be treated more in line with overtime or unpaid holidays, though not exactly the same.
In Feb-13 take the letter from employer that matches exactly as your salary slips (without minus the under/over payment) for Mar 12 - Feb 13 and make sure you are paid into your bank account to prove your case.

Simple Way will be -
Deduct any discrepancies from your first monthly salary slip (i.e Nov 11). Rest treat them as they are all the way until OCct 12. Except the first one (Nov 11) rest can be treated like overtime or unpaid holiday deduction and should be fine.

Your November Salary -
Your Take Home pay will always match your bank statement. What you will have to do is-
If your Gross for Nov £1000
Overpayment Deduction £ 100
Total Gross - £900
Total Take home £750 - This will match your bank statement.
When you claim for November - You would need to Count your November salary of £1000 as Gross (and not November salary £1000 - £100 for overpayment deduction) and not £900. If you can get the points without having to muck about with this + and -, avoid it.
