There is no requirement that both of you must meet the financial requirement.
I am self-employed and meet the requirements (around 20k gross but it seems that gross is enough in case of self-employed as opposed to the employed).

The problem is that I don't have the unaudited accounts for the two past years as there was no need since her salary is and was more than enough.

Thanks, vinny. I know you don't make the rules and it seems very strange and unfair that a person may be earning tons of money for almost the full period and then a week before applying she gets laid off, the business almost shuts down and she has no time to find alternative.

The worst case scenario, I may employ her as self-employed myself (or ask some friends who have a ltd. company or partnership to employ her for a few months) and that way she could combine payslips from past employment and new employment.

But this really is an inconvenience, and a big one... :(

The earnings requirements is gross earnings for both employed and self-employed people.

If they have made a ton of money, can they demonstrate savings of £62,500 for six months in an easily accessible bank account? That is an alternative to showing annual earnings.

Doable, but make sure that your partner's earnings over the last 12 months show as being above £18,600. She will of course need to be legally employed (employment contract, salary deductions, etc).

This is probably not the best place to discuss or decide the fairness or otherwise of the Immigration Rules. We try and help out people navigate the Rules as they are. The Rules exist in the shape and form that they are in and all we can do is either navigate them successfully or move to another country (such as Canada) which has a different set of them, which may be more agreeable to you.

If you want to make your point and complain about the Rules, the person to discuss them with and complain to is your MP and their staff.
